Paris, 30 janvier 2013 (Zenit.org).

MYRIAD GENETICS WINS AUSTRALIA BID TO PATENT HUMAN GENES

By Joe Schneider
février 14, 2013 11:31 PM EST

Myriad Genetics Inc., owner of patents for genes linked to cancer risks, won an Australian court ruling allowing it to patent isolated DNA, a first in the country, with the U.S. Supreme Court set to hear a similar case.

Federal Court Justice John Nicholas today in Sydney dismissed a 2010 lawsuit aimed at stopping Myriad and Genetic Technologies Ltd. from patenting a gene mutation associated with an increased risk of breast and ovarian cancers.

The issue has divided the global medical community with groups including the Association for Molecular Pathology and the American College of Medical Genetics arguing that Myriad is attempting to get legal ownership of parts of the human body. The conflict returns to the U.S. Supreme Court this year after the U.S. Court of Appeals for the Federal Circuit twice ruled that genes can be patented. The U.S. high court agreed on Nov. 30 to hear the Association for Molecular Pathology’s appeal.

Rebecca Gilsenan, a lawyer at Melbourne-based Maurice Blackburn, the firm representing the opponents, said after the Australian decision that they will have to review the 41-page judgment before determining whether to appeal.

“We’re really interested in the U.S. Supreme Court hearing,” Gilsenan said. “We’ll be watching it very closely.”

The Australian ruling will allow patents on anything that is artificial, without consideration of the biological material from which it derived, Luigi Palombi, a patent lawyer and author of “Gene Cartels: Biotech Patents in the Age of Free Trade,” said in an e-mailed statement.

“No matter how important it is to identify a gene linked to a disease, it’s still not something that Myriad or anyone else has invented,” Palombi said. Politicians must now change the law to prevent patenting of genetic materials, he said.

Some scientists argue they have been stymied in researching new medicines and treatments because they may come up against demands for royalties or letters demanding they stop using patented inventions. Companies such as Genomic Health Inc. have argued they can’t attract investment dollars if they can’t protect their research from competitors.

Cancer Voices Australia, a national organization representing cancer patients, and Yvonne D’Arcy, a Brisbane resident diagnosed with breast cancer, sued Myriad Genetics and Genetic Technologies to block the patenting of genes in the country.

Gene-sequencing breakthroughs are spawning a multibillion- dollar market for drugs and medical tests.

DNA, as deoxyribonucleic acid is commonly known, contains genetic information that determines differences in living organisms. RNA, or ribonucleic acid, is a molecule that carries instructions from genes to cells’ protein-making machinery.

There is no doubt that naturally occurring DNA and RNA as they exist inside the cells of the human body cannot be the subject of a valid patent,” Nicholas wrote.

Myriad Genetics, based in Salt Lake City, and Genetic Technologies extract the gene from cells that have been purged of other biological material, which is a manufacturing process that can be patented, Nicholas said.

You can’t use this to build another human being,” David Shavin, Myriad Genetics’ lawyer, said at the start of the trial in Sydney last year, referring to the process and mutation. “All you can use it for is to compare” normal and mutated genes.

Australian law allows for patents on artificially created products with economic benefits, including computer programs and business methods, Shavin said, a position with which Nicholas agreed.

U.S. rulings didn’t help either side in the Australian case, Nicholas said.

“The constitutional setting in which patent legislation operates in the U.S. is quite different to that in which patent legislation operates in this country,” the judge wrote.

The Myriad Genetics process copies gene codes from people, the plaintiffs’ lawyer David Catterns said at the start of the trial.

If the plaintiffs isolated a mutation in a gene from a person’s blood, they would infringe the patent, Catterns said.

D’Arcy said after the ruling that she’s worried about the impact the decision will have on future research.

“I’m extremely disappointed,” she said.

The case is: Cancer Voices Australia v. Myriad Genetics. NSD643/2010. Federal Court of Australia (Sydney).

A headset computer promises to give police officers and other emergency services Robocop-like abilities.
The Golden-i device, similar to the Glass project being developed by Google, offers the ability to see through walls thanks to infrared technology.

It is operated by voice commands and head movements and allows the wearer to access vital information without using their hands.

A Female police officer wearing the Golden-i headset computer, which could give officers information and even let them see round walls using infrared sensors

The Police Pro application provides infrared and video feeds to the headset, allowing them to spot suspects and see maps of buildings they are investigating

The system can also identify suspects using biometrics, and scan car number plates simply by the officer looking at them

WHAT GOLDEN-i CAN DO

The police version of theheadset can: . Identify suspects using facial recognition
. Receive alerts from motion sensors
. Scan license plates instantly
. Monitor basic vital signs
. Call up floor plans and GPS coordinates

Golden-i has been developedby U.S. company Kopin Corporation, but software solutions tailored to police, firefighters and paramedics have been created by Nottinghamshire-based firmIkanos Consulting.

It was shown off at the CES 2013 show in Las Vegas last month, although the firm says it is 'too early' togive a price.

It is set to be trialled thisyear, and could go on sale before Google's Glass project, which is a far more compact headset the search giant also plans to release thisyear.

The Police Pro application provides real-time situational awareness in the field by allowing officers to record incidents for later analysis and view live video feeds from other Golden-i headsets.

The system can also identify suspects using facial recognition, receive alerts from motion sensors, scan licence plates instantly, monitor basic vital signs and call up floor plans and GPS coordinates.

The Firefighter Pro application allows firefighters to call up floor plans and GPS coordinates, seethrough walls using infrared technology, monitor crew and surroundings, navigatethrough unknown environments and provide on-site video streaming.

The Paramedic Pro application allows first responders and paramedics to share multiple video and data feeds over a private network, enabling critical information to be sharedinstantly across multiple devices, improving decision making and safety.

The golden-i headsets boasts GPS, cameras and speech recognition, along with a tiny display

The unit boasts a 14MP camera which can be used to collect evidence, and bluetooth and wifi to communicate with police chiefs and other users of the system

They can also access medical records, stream live video, discuss options with associates and view maps or use GPS.
Office workers can alsobenefit from the technology with the Ikanos-created Lifeboard application. Thissystem enables you to customise up to 6 different screens to meet personalworking preferences and manage your day.

The Golden-i unit features an inertially stabilised 14-megapixel camera with optional infrared camera for thermal and night vision.
A 1080 HD detachable camera for recording or sending real-time video can also beadded.

The firm says the headset could also be useful for building workers, you can easily record video and send it to colleagues of work that needs to be done

The lightweight headset is to go on sale later this year - and is likely to beat Google's Glass project to go on sale

Selected Golden-i devicescome pre-loaded with a set of core Gi-OS applications, including E-mail Center, Ask Ziggy, Web Browser and File Explorer.
The Golden-i platform will continue to evolve as the developer community works together to buildvoice-controlled augmented reality applications for Golden-i.

The Golden-i hardware and software developer kit is expected be released by the summer, while a consumer version is slated for later in the year.

The firm also says the headset could be useful in the office, helping people organise their day

NO WHITE HOUSE BRAIN DRAIN: OBAMA LAUNCHES PROJECT TO STUDY HUMAN MIND

Hollywood could have a field day with a new Big Brother conspiracy theory.

The White House has announced a 10-year study on the inner workings of the human brain, akin to the Human Genome Project’s research into genetics.

The research, called the Brain Activity Map project, will encompass studies of federal agencies, foundations and an unspecified number of neuroscientists and nanoscientists, the Boston Globe reports.

The mission?

To study the billions of neurons in humans’ brains and learn what exactly leads to certain perceptions, actions and even levels of consciousness, the report continues.

One favorable result could bring a cure for brain-related diseases such as Alzheimer’s and Parkinson’s, according to the report. Another hoped-for result: the advancement of artificial intelligence, the Boston Globe reports.

The study is expected to cost billions of dollars, the Boston Globe says. Few details are known, including how much of the cost would come from taxpayers, according to the report.

ZUCKERBERG, BRIN JOIN FORCES TO EXTEND LIFE

Facebook CEO Mark Zuckerberg delivers a keynote during the Facebook f8 Developer Conference at the San Francisco Design Center in San Francisco on September 22, 2011 in California. Famed founders of Internet rivals Google and Facebook joined forces on Wednesday to back big-money prizes for research aimed at extending human life.

AFP - Famed founders of Internet rivals Google and Facebook joined forces on Wednesday to back big-money prizes for research aimed at extending human life.

Sergey Brin and Mark Zuckerberg, along with their spouses, joined Russian venture capitalist Yuri Milner to award 11 scientists $3 million each to launch the Breakthrough Prize in Life Sciences.

"Priscilla and I are honored to be part of this," Zuckerberg said.

"We believe the Breakthrough Prize in Life Sciences has the potential to provide a platform for other models of philanthropy, so people everywhere have an opportunity at a better future."

Art Levinson, who chairs boards at mobile device powerhouse Apple and biotechnology star Genentech, will head the non-profit foundation created to support breakthrough research.

Levinson said he believes the prize will spotlight outstanding minds in medicine and hopes it will help enhance medical innovation.

Zuckerberg, Milner, and Brin's wife Anne Wojcicki will be on the foundation's board of directors. They have agreed that going forward, five annual Breakthrough prizes of $3 million each will be awarded.

"We are thrilled to support scientists who think big, take risks and have made a significant impact on our lives," said Wojcicki, co-founder of startup 23andMe, which provides personal DNA testing services.

"These scientists should be household names and heroes in society." = but an abomination to the Lord

Brin remarked that "curing a disease should be worth more than a touchdown" in an apparent reference to riches heaped on professional athletes such as those who play US football.

This year's Breakthrough Prize winners, many of whom targeted cancer in their research, agreed to serve on a committee to select future honorees.

"Solving the enormous complexity of human diseases calls for a much bigger effort compared to fundamental physics and therefore requires multiple sponsors to reward outstanding achievements," Milner said of the Silicon Valley heavyweights teaming up to back the award.

GENETICISTS DISCOVER A WAY TO EXTEND LIFESPANS TO 800 YEARS

There is now a way to extend the lifespan of organisms so that humans could conceivably live to be 800 years old. In an amazing development, scientists at the University of Southern California have announced that they've extended the lifespan of yeast bacteria tenfold — and the recipe they used to do it might easily translate into humans. It involves tinkering with two genes, and cutting down your calorie intake. Tests have already started on people in Ecuador.

According to an announcement from PLoS Genetics:
Citation:
Researchers have created baker's yeast capable of living to 800 in yeast years without apparent side effects. The basic but important discovery, achieved through a combination of dietary and genetic changes, brings scientists closer to controlling the survival and health of the unit of all living systems: the cell. "We're setting the foundation for reprogramming healthy life," says study leader Valter Longo of the University of Southern California.

Longo's group put baker's yeast on a calorie-restricted diet and knocked out two genes - RAS2 and SCH9 - that promote aging in yeast and cancer in humans.

"We got a 10-fold life span extension that is, I think, the longest one that has ever been achieved in any organism," Longo says. Normal yeast organisms live about a week.

"I would say 10-fold is pretty significant," says Anna McCormick, chief of the genetics and cell biology branch at the National Institute on Aging (NIA) and Longo's program officer. The NIA funds such research in the hope of extending healthy life span in humans through the development of drugs that mimic the life-prolonging techniques used by Longo and others, McCormick adds.

Baker's yeast is one of the most studied and best understood organisms at the molecular and genetic level. Remarkably, in light of its simplicity, yeast has led to the discovery of some of the most important genes and pathways regulating aging and disease in mice and other mammals.

Longo's group next plans to further investigate life span extension in mice. The group is already studying a human population in Ecuador with mutations analogous to those described in yeast.

"People with two copies of the mutations have very small stature and other defects," Longo says. "We are now identifying the relatives with only one copy of the mutation, who are apparently normal. We hope that they will show a reduced incidence of diseases and an extended life span."

Longo cautions that, as in the Ecuador case, longevity mutations tend to come with severe growth deficits and other health problems. Finding drugs to extend the human life span without side effects will not be easy.

I've always been a skeptic when it comes to life-extending research, but this has me rethinking my position.

ISS PLAYS HOST TO INNOVATIVE INFECTIOUS DISEASE RESEARCH

by Richard Harth for The Biodesign Institute
Tempe AZ (SPX) Feb 22, 2013

Microgravity research may provide an opportunity to identify novel targets for vaccine development and the Nickerson team, in collaboration with Roy Curtiss, director of the Biodesign Institute's Center for Infectious Diseases and Vaccinology has been working toward this goal. Based on previous findings, the scientists hypothesized that results from microgravity experiments might be used to facilitate vaccine development on Earth.

Performing sensitive biological experiments is always a delicate affair. Few researchers, however, contend with the challenges faced by Cheryl Nickerson, whose working laboratory aboard the International Space Station (ISS) is located hundreds of miles above the Earth, traveling at some 17,000 miles per hour.

Nickerson, a microbiologist at Arizona State University's Biodesign Institute, is using the ISS platform to pursue new research into the effects of microgravity on disease-causing organisms.

Nickerson presented her research findings and charted the course for future investigations aboard the ISS on February 18 at the 2013 annual meeting for the American Association for the Advancement of Science, held in Boston, Mass. Her talk, entitled "Microgravity: A Novel Tool for Advances in Biomedical Research," is part of a special session devoted to ISS science.

"One important focus of my research is to use the microgravity environment of spaceflight as an innovative biomedical research platform. We seek to unveil novel cellular and molecular mechanisms related to infectious disease progression that cannot be observed here on Earth, and to translate our findings to novel strategies for treatment and prevention."

During an earlier series of NASA space shuttle and ground-based experiments, Nickerson and her team made a startling discovery. Spaceflight culture increased the disease-causing potential (virulence) of the foodborne pathogen Salmonella, yet many of the genes known to be important for its virulence were not turned on and off as expected when this organism is grown on Earth. Understanding how this switching is regulated may be useful for designing targeted strategies to prevent infection.

For NASA, Nickerson's findings were revelatory, given their implications for the health of astronauts on extended spaceflight missions. Already faced with the potential for compromised immunity induced by the rigors of space travel, astronauts may have to further contend with the threat of disease-causing microbes with amped-up infectious abilities. A more thorough understanding of infectious processes and host responses under these conditions is therefore vital for the design of therapeutics and other methods of limiting vulnerability for those on space missions.

The story however, doesn't end there. Further research by Nickerson's team pointed to important implications for the understanding of health and disease on Earth. Her team, including NASA scientists, showed that one of the central factors affecting the behavior of pathogenic cells is the physical force produced by the movement of fluid over a bacterial cell's sensitive surface. This property, known as fluid shear, helps modulate a broad range of cell behaviors, provoking changes in cell morphology, virulence, and global alterations in gene expression, in pathogens like Salmonella.

"There are conditions that are encountered by pathogens during the infection process in the human body that are relevant to conditions that these same organisms experience when cultured in spaceflight. By studying the effect of spaceflight on the disease-causing potential of major pathogens like Salmonella, we may be able to provide insight into infectious disease mechanisms that cannot be attained using traditional experimental approaches on Earth, where gravity can mask key cellular responses," says Nickerson

Nickerson's spaceflight studies also pinpointed an evolutionarily conserved protein-called Hfq-which appears to act as a global regulator of gene responses to spaceflight conditions. Further research by her team established that Hfq is a central mediator in the spaceflight-induced responses of other bacterial pathogens, including Pseudomonas aeruginosa, thus representing the first spaceflight-induced regulator acting across bacterial species.

Nickerson's examination of the post-spaceflight alterations in bacterial behavior made use of microarray technology, which allows analysis of gene expression for the entire 4.8 million base pairs found in Salmonella's circular chromosome. Data revealed that 167 distinct genes and 73 proteins had been altered during growth under microgravity conditions, including (but not limited to) virulence-associated genes. Of the 167 genes undergoing up- or down-regulation in response to spaceflight, one third were under the control of the Hfq master regulator protein.

These microgravity studies open a new window into the infectious disease mechanisms of Salmonella, an aggressive pathogen responsible for infecting an estimated 94 million people globally and causing 155,000 deaths annually. In the U.S. alone, more than 40,000 cases of Salmonellosis are reported annually, resulting in at least 500 deaths, and health care costs in excess of $50 million. However, only a small percentage of infections with Salmonella are reported, and the estimated two to four million cases of Salmonella-induced gastroenteritis which occur in the United States each year constitute a significant economic loss of productive work time, reported to exceed $2 billion annually.

While Salmonella has been a pathogen of choice for a broad range of spaceflight investigations, Nickerson stresses that her findings have spaceflight and Earth-based implications. Her confidence is based on her team's work showing that microgravity culture also uniquely alters gene expression and pathogenesis-related responses in other microorganisms.
Nickerson emphasizes that the ISS provides an unprecedented opportunity to study the infection process under microgravity conditions, enabling advances in our understanding of microbial gene expression and accompanying host responses during infection in fine-grained detail.

This novel approach holds the potential to identify new classes of genes and proteins associated with infection and disease not possible using traditional experimental conditions on Earth, where the force of gravity can mask certain cellular responses. Further, experiments aboard the ISS will permit the study of microbial transitions and cellular responses to infection over a prolonged time frame - an important advance not available during shuttle-based experiments.

In a recent spaceflight experiment aboard space shuttle mission STS-135, the team flew a genetically modified Salmonella-based anti-pneumoccal vaccine that was developed in the Curtiss lab. By understanding the effect of microgravity culture on the gene expression and immunogenicity of the vaccine strain, their goal is to genetically modify the strain back on Earth to enhance its ability to confer a protective immune response against pneumococcal pneumonia.

"Recognizing that the spaceflight environment imparts a unique signal capable of modifying Salmonella virulence, we will use this same principle in an effort to enhance the protective immune response of the recombinant attenuated Salmonella vaccine strain," Nickerson says.

Nickerson's space-based microgravity experiments are carried out in conjunction with simultaneous Earth-based controls housed in the same hardware as those in orbit, to compare the behavior of bacterial cells under normal Earth gravity. Additional information is also provided using Earth-based cell cultures which are subjected to a kind of simulated microgravity, produced by culturing cells in a rotating wall vessel bioreactor (RWV), a device designed by NASA engineers to replicate aspects of cell culture in the spaceflight environment.

Back at ASU, RWV reactor experiments were conducted by Nickerson and her team to help confirm that Hfq plays a central regulatory role in the Salmonella response to spaceflight conditions.

Nickerson has also used this RWV technology to grow three dimensional (3-D) cell culture models that mimic key aspects of the structure and function of tissues in the body. These 3-D models are being used in the Nickerson lab as human surrogates to provide novel insight into the infectious disease process not obtainable by conventional approaches and for drug/therapeutic testing and development for treatment and prevention.

Nickerson also focuses research efforts on determining the entire repertoire of environmental factors that may influence bacterial response to spaceflight culture. For example, she found that the ion concentration in the cell culture media played a key role in the resulting effect of spaceflight on Salmonella virulence. Using the RWV, she was able to identify specific salts that may be responsible for this effect.

Nickerson's long list of firsts (first study to examine the effect of spaceflight on the virulence of a pathogen, first to obtain the entire gene expression response of a bacterium to spaceflight, first to profile the infection process in human cells in spaceflight, first identification of a spaceflight-responsive global gene regulator acting across bacterial species), will soon be augmented with a new experiment, that will be flown on SpaceX Dragon slated for the ISS later this year.

Nicknamed PHOENIX, the project will mark the first time a whole, living organism-in this case a nematode-will be infected with a pathogen and simultaneously monitored in real time during the infection process under microgravity conditions.

This and future studies aboard ISS will almost certainly deepen science's understanding of the molecular and cellular cues underlying pathogenic virulence and open a new chapter in the understanding of health and disease to benefit the general public.

"It is exciting to me that our work to discover how to keep astronauts healthy during spaceflight may translate into novel ways to prevent infectious diseases here on Earth," Nickerson says.

NORCROSS, Ga., Feb. 26, 2013 /Christian Newswire/ -- "Georgia has a great opportunity to attract cutting edge biotechnology research to the state, while protecting pre-born children and human dignity," said Dan Becker, President of Georgia Right to Life.

HB 481, The Ethical Treatment of Human Embryos Act, is designed to help bring biotechnological companies to Georgia by removing uncertainty for venture capitalists and companies. The measure has five co-sponsors.

"This bill demonstrates the prolife communities' willingness to work with companies to advance medical research and improve lives, while not killing children or changing what it means to be human," Becker said.

He added that the proposal is compatible with and complements Governor Deal's efforts to make Georgia one of the leading biotech states in the country.

The measure ensures the freedom to pursue responsible and ethical research that does not violate basic human rights, especially the right to life at all stages of development. It also protects the fundamental nature of human dignity.

The bill is not designed to prevent practices currently used to treat human infertility. It would, however, ban experiments involving human and non-human gametes.

If approved, the bill would prevent: the creation of human/animal hybrids ("chimeras"); reproductive and therapeutic cloning and creating children at the earliest stages of development with the intent to kill them.

Georgia Right to Life promotes respect and effective legal protection for all innocent human life from its earliest biological beginning through natural death. GRTL is one of a number of organizations that have adopted Personhood as the most effective prolife strategy for the 21st century.

Rome, 2 mars 2013 (Zenit.org)

CHINA IS ENGINEERING GENIUS BABIES

By Aleks Eror

It’s not exactly news that China is setting itself up as a new global superpower, is it? While Western civilization chokes on its own gluttony like a latter-day Marlon Brando, China continues to buy up American debt and lock away the world’s natural resources. But now, not content to simply laugh and make jerk-off signs as they pass us on the geopolitical highway, they’ve also developed a state-endorsed genetic-engineering project.

At BGI Shenzhen, scientists have collected DNA samples from 2,000 of the world’s smartest people and are sequencing their entire genomes in an attempt to identify the alleles which determine human intelligence. Apparently they’re not far from finding them, and when they do, embryo screening will allow parents to pick their brightest zygote and potentially bump up every generation's intelligence by five to 15 IQ points. Within a couple of generations, competing with the Chinese on an intellectual level will be like challenging Lena Dunham to a getting-naked-on-TV contest.

Geoffrey Miller, an evolutionary psychologist and lecturer at NYU, is one of the 2,000 braniacs who contributed their DNA. I spoke to him about what this creepy-ass program might mean for the future of Chinese kids.

VICE: Hey, Geoffrey. Does China have a history of eugenics?

Geoffrey Miller: As soon as Deng Xiaoping took power in the late 70s, he took the whole focus of the Chinese government from trying to manage the economy, to trying to manage the quality and quantity of people. In the 90s, they started to do widespread prenatal testing for birth defects with ultrasound, and more recently, they've spent a lot of money researching human genetics to figure out which genes make people smarter.

What do you know about BGI Shenzhen?

It’s the biggest genetic research center in China, and I think the biggest in the world, by a considerable margin. They’re not just doing human genetics; BGI is also doing lots of plant genetics, animal genetics, anything that’s economically relevant or scientifically interesting.

Are you in touch with them?

I just got an email a couple of days ago saying that they’d almost finished doing the sequencing for the BGI Cognitive Genetics Project, the one I gave my genetics to, and that the results would be available soon.
What was their selection process?

They seem mostly interested in people of Chinese and European descent. They’re basically recruiting through a scientific conference, through word of mouth. You have to provide some evidence that you’re as smart as you say you are. You have to send your complete CV, publications you’ve produced, standardized-test scores, where you went to college... stuff like that.
How will the research be applied?

Once you’ve got that information and a fertilized egg that’s divided into a few cells, you can sample one of the cells to figure out the expected intelligence if it’s implanted and becomes a person.
What does that mean in human language?

Any given couple could potentially have several eggs fertilized in the lab with the dad’s sperm and the mom’s eggs. Then you can test multiple embryos and analyze which one’s going to be the smartest. That kid would belong to that couple as if they had it naturally, but it would be the smartest a couple would be able to produce if they had 100 kids. It’s not genetic engineering or adding new genes, it’s the genes that couples already have.

And over the course of several generations you’re able to exponentially multiply the population’s intelligence.

Right. Even if it only boosts the average kid by five IQ points, that’s a huge difference in terms of economic productivity, the competitiveness of the country, how many patents they get, how their businesses are run, and how innovative their economy is.
Could it develop into something more sinister?

That same research does open up the door potentially to genetic engineering in the future. But that would take a lot longer to make practical.

When do you think the embryo analysis might be implemented on a large scale?

Actual use of the technology to do embryo screening might take five to ten years, but it could be just a few years. It depends on how motivated they are.
Could this whole process be repeated with other characteristics, like physical appearance?

Absolutely. In fact, almost any trait other than intelligence would be easier to do. We know that intelligence depends on lots of genes while physical traits—like hair or eye color—only depend on a few genes. Things like body shape would be easier to do, physical attractiveness would be pretty complicated, personality traits might be a little simpler than intelligence—how hard working somebody is, how impulsive, how politically liberal or conservative they are would be easier. How religious you are—that’s definitely influenced by genes to some degree.
Shit. How does Western research in genetics compare to China’s?

We’re pretty far behind. We have the same technical capabilities, the same statistical capabilities to analyze the data, but they’re collecting the data on a much larger scale and seem to be capable of transforming the scientific findings into government policy and consumer genetic testing much more easily than we are. Technically and scientifically we could be doing this, but we’re not.
Why not?

We have ideological biases that say, “Well, this could be troubling, we shouldn’t be meddling with nature, we shouldn’t be meddling with God.” I just attended a debate in New York a few weeks ago about whether or not we should outlaw genetic engineering in babies and the audience was pretty split. In China, 95 percent of an audience would say, “Obviously you should make babies genetically healthier, happier, and brighter!” There’s a big cultural difference.
What else is China doing that we aren’t?

Well, they’re also investing a huge amount of money in education, they’re creating new systems of universities that emphasise more creative approaches to learning, and they’re sending hundreds of thousands of college students to America and Europe to see how our education systems operate so they can bring their own systems up to our standards and above.
Do you think global domination is in the cards, then?

The Chinese Communist party has never really sought global domination. They think of it as restoring China to its rightful and historical place as the central culture of humanity. Europe got a temporary advantage, but they’re just restoring the natural balance as the world’s most populous country. I don’t think they have any imperial ambitions to spread China’s borders—they’re not going to act like Nazi Germany or America in the 20th century—but they do want respect and they do want influence and they don’t trust America or Europe to run the world in the right way, in terms of issues like global warming or equality or economic stability.

Maybe they’re on to something.

SO IT BEGINS: DARPA SETS OUT TO MAKE COMPUTERS THAT CAN TEACH THEMSELVES

Machine learning is how a computer (yellow) carries out a new task (red). The program adds its prior training (green), makes predictions, and completes the task. The result: the machine gets smarter. Illustration: Darpa

The Pentagon’s blue-sky research agency is readying a nearly four-year project to boost artificial intelligence systems by building machines that can teach themselves — while making it easier for ordinary schlubs like us to build them, too.

When Darpa talks about artificial intelligence, it’s not talking about modeling computers after the human brain. That path fell out of favor among computer scientists years ago as a means of creating artificial intelligence; we’d have to understand our own brains first before building a working artificial version of one. But the agency thinks we can build machines that learn and evolve, using algorithms — “probabilistic programming” — to parse through vast amounts of data and select the best of it. After that, the machine learns to repeat the process and do it better.

But building such machines remains really, really hard: The agency calls it “Herculean.” There are scarce development tools, which means “even a team of specially-trained machine learning experts makes only painfully slow progress.” So on April 10, Darpa is inviting scientists to a Virginia conference to brainstorm. What will follow are 46 months of development, along with annual “Summer Schools,” bringing in the scientists together with “potential customers” from the private sector and the government.

Called “Probabilistic Programming for Advanced Machine Learning,” or PPAML, scientists will be asked to figure out how to “enable new applications that are impossible to conceive of using today’s technology,” while making experts in the field “radically more effective,” according to a recent agency announcement. At the same time, Darpa wants to make the machines simpler and easier for non-experts to build machine-learning applications too.

It’s no surprise the mad scientists are interested. Machine learning can be used to make better systems for intelligence, surveillance and reconnaissance, a core military necessity. The technology can be used to make better speech-recognition applications and self-driving cars. It keeps pace with the ever-enlarging war against internet spam filling our search engines and e-mail inboxes.

“Our goal is that future machine learning projects won’t require people to know everything about both the domain of interest and machine learning to build useful machine learning applications,” Darpa program manager Kathleen Fisher in an announcement. “Through new probabilistic programming languages specifically tailored to probabilistic inference, we hope to decisively reduce the current barriers to machine learning and foster a boom in innovation, productivity and effectiveness.”

Once that gets going, the scientists will first have to improve the “front end” and “back end” of the machines. Respectively, those are the parts of a computer learning system that developers see, and the parts responsible for figuring out a predictive model that helps the computer become smarter.

For developers at the front end, the machines can’t be too complicated, and the code should “balance the expressive power of the language with the corresponding difficulty of producing an efficient solver.” To make developing the machines more accessible to non-experts, debuggers and testing tools need to be understandable enough as well, so testers can figure out when there’s a bug or if the computer is spitting out inaccurate results.

The other question involves how to make computer-learning machines more predictable. Darpa believes it’s likely that the algorithms used in the systems will have to become much more sophisticated to find “the most appropriate solver or set of solvers given a particular model, query or set of prior data.” That could be “by incorporating data from the compiler optimization community.” Finally, the solvers need to work with a large number of different computers and do so efficiently: “including multi-core machines, GPUs, cloud infrastructures, and potentially custom hardware.”

If it works, then it means more advanced intelligence-gathering systems, less spam, and Minority Report-style self-driving cars of the future. Sounds like a pretty good deal. But to produce a machine-learning system that’s “effective,” the agency states: “Improvements on the order of two to four magnitude over the state of the art are likely necessary.”
No pressure.

GUELPH-BASED DNA DATABASE A DIGITAL NOAH'S ARK AIMING TO ID ALL LIVING ORGANISMS

Posted on March 30, 2013by END TIME HEADLINES

Last month, North Americans were shocked at revelations of widespread fraudulent labelling of seafood. Oceana, the world’s largest marine conservation organization, surveyed seafood products being sold in American stores and restaurants, and found a third of over 1,200 samples were not as advertised, and almost half of the 674 retail outlets screened were selling mislabeled fish. Snapper was found to be tilapia; Atlantic cod was white hake; white tuna was escolar. The study relied on a DNA databank at the University of Guelph campus that didn’t exist 10 years ago, and is now the largest genetic reference library in the world. It is the main hub of the global International Barcode of Life project, a digital Noah’s Ark, helping scientists discover an unexpected treasure trove of new species in the wild, and has also emerged as a watchdog of sorts on food products. Around the same time as the seafood scandal, the Guelph lab confirmed hamburger patties were as advertised in Canada and did not contain horsemeat, as was the recent widespread controversy in Europe.

Guelph’s genetic database, which currently includes 240,000 species stored on dedicated computer servers linked to the Internet, aims to identify all living organisms on Earth. “The goal is for any person to recognize any life form,” said Paul Hebert, biology professor at the University of Guelph, and founder of DNA barcoding. What started out in one standard-issue university lab a decade ago has expanded to two new buildings on the southern edge of the Guelph campus. Rooms are filled with lab-coated researchers and students working on state-of-the-art equipment such as fully automated robotic machines that hum along processing almost 100 samples at once, as opposed to the old-fashioned manual method of one sample at a time. At the Guelph lab, areas are set aside for extracting the DNA through chemical processes from tissue samples sent to them from all corners of the world.

A standardized part of the DNA genome is replicated millions of times in a desktop machine called an amplifier. The individual units of DNA are then read in a larger machine called a sequencer that downloads to a computer the order of appearance of the DNA. These DNA sequences are compiled and analyzed for each sample to find out which are more similar to each other, or in other words, the same species group together. The Guelph project — sponsored primarily by the federal and Ontario governments — began in 2003 after Dr. Hebert published a scientific article outlining his ‘‘DNA barcoding’’ method, originally developed as a tool for the identification and discovery of species diversity. (The technique was dubbed DNA barcoding, because it is like the universal product code – the black-and-white striped labels scanned by cashiers at stores. Last year, the U.S. Food and Drug Administration adopted this technique as a regulatory method for identifying food products.) Dr. Hebert — who became fascinated with collecting insects as a child, and went on to a PhD at Cambridge — was primarily focused on butterflies and moths, so he set up working groups of scientists to cover the other animals and plants.

spread the net even wider, he then concentrated on establishing barcoding hubs on different continents that were connected in cyberspace, with Guelph as the epicentre. Among the many researchers worldwide using the DNA facility is Scott Miller, deputy under-secretary for collections and interdisciplinary support at the Smithsonian Institution in Washington, D.C., who sends his insect samples from Papua New Guinea to the Guelph lab. Even though the Smithsonian has DNA capabilities, Dr. Hebert’s lab is the world’s leader in barcoding. Dr. Miller said the barcode project has not only helped his research but has also been important in many non-scientific ways, such as air safety, by identifying the species most commonly involved in “bird strikes with airplanes.” “It’s a virtuous and beautiful science” to bridge the gap between pure and applied science, said Dr. Hebert. “I’m most excited,’’ he said, ‘‘by the growing capacity of DNA barcoding to deliver the biodiversity surveillance needed for effective environmental impact assessments,” such as the monitoring of invasive species that may be detrimental to the environment and the economy.

The project is revealing a slew of new plants and animals. About two million species are currently known, but as many as 100 million more may be found as scientists continue to discover minute organisms, explore remote parts of the world and develop new analytical methods in DNA research. A study published last year by the Royal Belgian Institute of Natural Sciences in Brussels identified 250 known species of reptiles in Madagascar. But it also found more than 40 species until then unknown to science. The lead author, Dr. Zoltán Nagy, said that DNA barcoding “should be a mandatory first step of every biodiversity assay.” The DNA barcoding project has spread to 28 countries around the world, all contributing to the Guelph-based database. But there is still much work to be done because the 240,000 species in the genetic reference library account for only about 12% of the 2 million known species, or just under 0.25% of the upper estimate of 100 million species. It is currently populated by many of the large, better-known and easily found species, such as fish, birds and mammals. The challenge over the next decade is barcoding the small, poorly known and difficult-to-find species, such as insects, fungi and single-celled organisms, Dr. Hebert said. Dr. Hebert — who confesses to spending little time in the lab now that the project is spreading beyond academia — predicts that “we will see coverage for 1.5 million species by 2020.” It took about 200 years for biologists to document that number of species the old way. ALERTE ROUGE ! POINT DE NON-RETOUR ATTEINT !!!

LE CORPS EN TANT QUE PRODUIT PROGRAMMABLE ET CONTRÔLABLE DE A À Z : L’ORDINATEUR BIOLOGIQUE !!!

Chers amis,

TROP TARD !

29 mars 2013

Autre exemple, IL EST POSSIBLE DE DIRE A UNE CELLULE DE CONTINUER A SE REPRODUIRE OU D’ARRETER si certains facteurs sont présents.

BIOLOGICAL TRANSISTOR ENABLES COMPUTING WITHIN LIVING CELLS, STUDY SAYS

 MAR. 28, 2013
BY ANDREW MYERS

Steve Fisch

The biological transistor developed by Jerome Bonnet and colleagues could be used inside living cells to record when cells have been exposed to certain external stimuli, or even to turn on and off cell reproduction as needed.

When Charles Babbage prototyped the first computing machine in the 19th century, he imagined using mechanical gears and latches to control information. ENIAC, the first modern computer developed in the 1940s, used vacuum tubes and electricity. Today, computers use transistors made from highly engineered semiconducting materials to carry out their logical operations.

And now a team of Stanford University bioengineers has taken computing beyond mechanics and electronics into the living realm of biology. In a paper published March 28 in Science, the team details a biological transistor made from genetic material — DNA and RNA — in place of gears or electrons. The team calls its biological transistor the “transcriptor."

“Transcriptors are the key component behind amplifying genetic logic — akin to the transistor and electronics,” said Jerome Bonnet, PhD, a postdoctoral scholar in bioengineering and the paper’s lead author.

The creation of the transcriptor allows engineers to compute inside living cells to record, for instance, when cells have been exposed to certain external stimuli or environmental factors, or even to turn on and off cell reproduction as needed.

“Biological computers can be used to study and reprogram living systems, monitor environments and improve cellular therapeutics,” said Drew Endy, PhD, assistant professor of bioengineering and the paper’s senior author.

The biological computer

In electronics, a transistor controls the flow of electrons along a circuit. Similarly, in biologics, a transcriptor controls the flow of a specific protein, RNA polymerase, as it travels along a strand of DNA.

“We have repurposed a group of natural proteins, called integrases, to realize digital control over the flow of RNA polymerase along DNA, which in turn allowed us to engineer amplifying genetic logic,” said Endy.

Using transcriptors, the team has created what are known in electrical engineering as logic gates that can derive true-false answers to virtually any biochemical question that might be posed within a cell.

They refer to their transcriptor-based logic gates as “Boolean Integrase Logic,” or “BIL gates” for short.

Transcriptor-based gates alone do not constitute a computer, but they are the third and final component of a biological computer that could operate within individual living cells.

Despite their outward differences, all modern computers, from ENIAC to Apple, share three basic functions: storing, transmitting and performing logical operations on information.

Last year, Endy and his team made news in delivering the other two core components of a fully functional genetic computer. The first was a type of rewritable digital data storage within DNA. They also developed a mechanism for transmitting genetic information from cell to cell, a sort of biological Internet.

It all adds up to creating a computer inside a living cell.

Boole's gold

Drew Endy

Digital logic is often referred to as “Boolean logic,” after George Boole, the mathematician who proposed the system in 1854. Today, Boolean logic typically takes the form of 1s and 0s within a computer. Answer true, gate open; answer false, gate closed. Open. Closed. On. Off. 1. 0. It’s that basic. But it turns out that with just these simple tools and ways of thinking you can accomplish quite a lot.

“AND” and “OR” are just two of the most basic Boolean logic gates. An “AND” gate, for instance, is “true” when both of its inputs are true — when “a” and “b” are true. An “OR” gate, on the other hand, is true when either or both of its inputs are true.

In a biological setting, the possibilities for logic are as limitless as in electronics, Bonnet explained. “You could test whether a given cell had been exposed to any number of external stimuli — the presence of glucose and caffeine, for instance. BIL gates would allow you to make that determination and to store that information so you could easily identify those which had been exposed and which had not,” he said.

By the same token, you could tell the cell to start or stop reproducing if certain factors were present. And, by coupling BIL gates with the team’s biological Internet, it is possible to communicate genetic information from cell to cell to orchestrate the behavior of a group of cells.

“The potential applications are limited only by the imagination of the researcher,” said co-author Monica Ortiz, a PhD candidate in bioengineering who demonstrated autonomous cell-to-cell communication of DNA encoding various BIL gates.

Building a transcriptor

To create transcriptors and logic gates, the team used carefully calibrated combinations of enzymes — the integrases mentioned earlier — that control the flow of RNA polymerase along strands of DNA. If this were electronics, DNA is the wire and RNA polymerase is the electron.

“The choice of enzymes is important,” Bonnet said. “We have been careful to select enzymes that function in bacteria, fungi, plants and animals, so that bio-computers can be engineered within a variety of organisms.”

On the technical side, the transcriptor achieves a key similarity between the biological transistor and its semiconducting cousin: signal amplification.

With transcriptors, a very small change in the expression of an integrase can create a very large change in the expression of any two other genes.

To understand the importance of amplification, consider that the transistor was first conceived as a way to replace expensive, inefficient and unreliable vacuum tubes in the amplification of telephone signals for transcontinental phone calls. Electrical signals traveling along wires get weaker the farther they travel, but if you put an amplifier every so often along the way, you can relay the signal across a great distance. The same would hold in biological systems as signals get transmitted among a group of cells.

“It is a concept similar to transistor radios,” said Pakpoom Subsoontorn, a PhD candidate in bioengineering and co-author of the study who developed theoretical models to predict the behavior of BIL gates. “Relatively weak radio waves traveling through the air can get amplified into sound.”

Public-domain biotechnology

To bring the age of the biological computer to a much speedier reality, Endy and his team have contributed all of BIL gates to the public domain so that others can immediately harness and improve upon the tools.

“Most of biotechnology has not yet been imagined, let alone made true. By freely sharing important basic tools everyone can work better together,” Bonnet said.

The research was funded by the National Science Foundation and the Townshend Lamarre Foundation.

BIOLOGICAL COMPUTER THAT 'LIVES' INSIDE THE BODY COMES ONE STEP CLOSER AS SCIENTISTS MAKE TRANSISTOR OUT OF DNA AND RNA

Finding could lead to new biodegradable devices based on living cells that are capable of detecting changes in the environment

Scientists believe they are close to building the first truly biological computer made from the organic molecules of life and capable of working within the living cells of organisms ranging from microbes to man.

The researchers said that they have made a transistor – the critical switch at the heart of all computers – from DNA and RNA, the two biological molecules that store the information necessary for living things to replicate and grow.

Silicon transistors control the direction of flow of electrical impulses within computer chips, but the biological transistor controls the movement of an enzyme called RNA polymerase along a strand of the DNA molecule, the scientists said.

Ultimately, the aim is to use the biological transistors – called transcriptors – to make simple but extremely small biological computers that could be programmed to monitor and perhaps affect the functioning of the living cells in which they operate, researchers said.

It could lead to new biodegradable devices based on living cells that are capable of detecting changes in the environment, or intelligent microscopic vehicles for delivering drugs within the body, or a biological monitor for counting number of times a human cell divides so that the device could destroy the cell if it became cancerous, the scientists said.

“Biological computers can be used to study and reprogram living systems, monitor environments and improve cellular therapeutics,” said Drew Endy, assistant professor of bioengineering at Stanford University in California, who led the study published in the journal Science.

Last year, Professor Endy announced new ways of using biological molecules to store information and to transmit data from one cell to another. The latest study adds the third critical component of computing – a biological transistor that acts as a “logic gate” to determine whether a biochemical question is true or false.

Logic gates are critical for a computer to function properly. In a biological setting the use of logical data processing is almost as limitless as its use in conventional electronic computing, said Jerome Bonnet, a bioengineer within the Endy laboratory, and the lead author of the study.

“You could test whether a given cell had been exposed to any number of external stimuli – the presence of glucose and caffeine for instance. [Logic] gates would allow you to make the determination and store that information so you could easily identify those which had been exposed and which had not,” Dr Bonnet said.

Biological computers have been the dream of electronic engineers for decades because they open the possibility of a new generation of ultra-small, ultra-fast devices that could be incorporated into the machinery of living organisms.

“For example, suppose we could partner with microbes and plants to record events, natural or otherwise, and convert this information into easily observed signals. That would greatly expand our ability to monitor the environment,” Professor Endy said.

“So the future of computing need not only be a question of putting people and things together with ubiquitous silicon computers. The future will be much richer if we can imagine new modes of computing in new places and with new materials – and then find ways to bring those new modes to life,” he said.
